If you restart SQL Server, it should go to the last size tempdb was set to. If that's smaller than it is now, it should be smaller.

Keep in mind, that if you do this, or potentially do this, then the dependecies you can query in SQL Server will not be correct. Deferred Name Resolution breaks sys.dependencies.

That suggests to me that it's security somehow. The linked server can be set to use multiple security contexts, different than you in SSMS or SQL Agent. I'd look there.
