Since you have your main Db with full recovery mode, set up a Warm Standby. So if your Main Db is gone, the warm standby can take over.

You should take as look at sysobjects on your DB. You can use the parent_obj to get the name of table to which the index is connected

You do not have primary key set up in the subscriber?

AFAIK, Yes you can alter table in sql 2005 and the change should be replicated to the subscriber.
You cannot do all kinds of Alter table statements when the table...

I would not go for Replication in this case. It is too much of a hassle to deal with your particular scenario. I would say go for BCP or SSIS...
