Did you upgrade the distributor as well? I think for replication to work when upgrading from 2000 to 2005, it should always be a in-place upgrade.

For transactional replication, you need primary key. Without that you cannot do it. You can use Snapshot replication if the data in the table that has no primary key does...

When you initialize with back up that means there wont be any Snapshot agent that will intialize data. So the new Article you added will not have the data snaphot...

I do not think it is possible to replicate from Sybase to MS SQL Server. Replication is supported between Oracle and SQL Server. (From my limited knowledge)

Seeting up Replication or Taking Back ups and restoring just to run one single query is an over kill. You have couple of other options to do this.

When you add a new article to an existing publication and set for Snapshot initialization, it will do it only for that article. Nothing else.
