Check the permissions. This happens when SQL Server service account doesn't have read permission to your folder.

Hi Suri,
Even though, your t-sql contains objects which are not replicated, the records will be deleted from the subscriber.
For example, if your t-sql command is:
delete a
from dbo.tbArticle a
inner join dbo.tbTable...

when ever your tempdb full then automatically sql server restarts so check that one and one more thing is are you checking any query which is running long...
