Yeah - standby mode will not work when logshipping from 2005 to 2008.

The reports and application, are they custom reports for the application, are they SSRS reports read by the application, is it a different product entirely?

Hard questions to answer.
Some of it depends on the licensing you have with Microsoft. Some of it depends on Vendor support of applications you have. Some it depends...

Certify in 2008 (well the exams have been updated to include 2008r2) and then upgrade to 2012 later.
