Yes, You should have clean up job running on distributor, and check the retention time for the old files.

i just checked it out.. without indexes, update query takes 30 sec.
with the indexes in places, it takes 2 min !

May be all the transactions are not completely copied to subscribers from distribution database.
Check Clean up job running on distributor. Is this database in simple recovery model?
