Typically you separate out heavily used indexes from the tables, not necessarily all indexes. Or you move data from a heavily accessed table.

You'd have to provide more details, and likely log things from the package.
Was the destination empty?
What was the transfer method? Any dups? Any PKs issues? continue on error? batch size?...

You base indexes on the queries and joins that you need. Doesn't matter if they are in a stored procedure or not, you check the queries (SELECT, INSERT, UPDATE, DELETE)...

Run the batch jobs with Windows auth, and set the password in the Windows scheduler, or other scheduler. That way the account running the batch has the rights.
