a DBCC UPDATEUSAGE (Mydb) will probably fix those 4 errors.
UpdateUsage will not fix those errors. The errors are not related to page space tracking.

You can use SET CONTEXT_INFO and CONTEXT_INFO(), but it requires changing every single procedure

That'll take care of the index stats, but not the column stats.
Update statistics on all tables with fullscan. If the problem persists, post query and execution plan.

As the error clearly says, RECONFIGURE cannot be run within a user transaction. Hence it cannot be between a BEGIN TRAN and a COMMIT/ROLLBACK.
Do your reconfigurations outside a transaction.
p.s. allow_updates...

You cannot use dynamic SQL in a function. (well there's a rather dangerous workaround, but it is strongly recommended against)

You can't do that in a function. Only way to have variable database and table names is dynamic SQL, and functions cannot have dynamic SQL. Consider a stored procedure instead?
