That article is incorrect (or outdated) in several places, it's missing a couple of cause of log growth and it is missing a lot of detail about fixing the problems....

Timeouts are probably from normal blocking, not the deadlocks themselves. You probably need to spend some time tuning queries.

Yes, but I recommend you don't unless you know exactly whey the optimiser is not choosing the index you want and you are absolutely and copletely sure you know better...

CheckDB all databases (especially master), if clean take backups of all system databases (other than TempDB). You don't want to have to go through this again...
