Quite few options here, simplest would probably be a script transformation task which "knows" the column headers and starts splitting the file once passed the header information, pretty straight forward....

Quick thought, start by restoring anything from the latest backups, that's your best bet. Then if anything is missing, look at the data files, seriously doubt that the log files...
