Which edition os Team Edition are you using? What is the exact behavior you're seeing (i.e. you cannot connect to a Developer Edition instance from within a database project)?

SQL Server 2000 SP4 does not use MSI so I doubt very much these are associated with SQL Server 2000. They appear to be temporary folders and safe for deletion....
