Is it safe to assume that there are no deprecated features to be concerned with when upgrading to SP3? It is mostly applying cumulative upgrades that will only help?

Correct - it's all the CUs since SP2 and two other fixes which are listed here:

Yeah, you should have no problems with applying a new svc pack.
