I understand the memory limit for SQL 2000 Standard Edition is 2Gig. Does that mean per instance or all instances combined?

Neither. It's the maximum size of the database.

Okay I'm wrong. That's the answer for MSDE version.
This is according to Microsoft's Web site.
Up to 4 Processors
Up to 2Gb of Memory
Maximum Database Size 1,048,516 TB
The 2GB of Memory is RAM.

Should be per instance. Each instance runs as if it's the only one on the server. There is no interaction (other than the client tools are only installed once).
