That "could" be your problem in that you are using 2008 R2 version of SSMS with 2008 server.

Well... I think you have to find out why SQLyog works and the native client does not. Therein lies your answer.

Are all of your indexes recreated on the new database? Maybe a table not directly accessed through your query, but through the function?

You are in an SQL Server 2008 forum, is that the version you are on? Or are you saying it is not compatible with your MySQL database version?

Hmm... Maybe try the 5.1 ODBC for MySQL? Seems to be some issue with the conversion of data.

That would be quite impossible as you cannot backup a transaction log for a database in simple recovery mode. The maintenance plan does not "change" unless you change it....
