    but in my production environment i have 4 DBs ... in which 3 DBs are publisher and one is subscriber.. all 3 DBs are replicating some of their objects...

    Mean adding a file same as in mirroring ,

    yes exactly, adding a file in an AlwaysOn group is the same as adding a file in a database mirroring session,...

    That is correct, manual failover is the only possible selection when integrating an FCI as a replica.

    forget the replication for now, you need to understand how alwayson availability groups work and what the pre reqs are for them

    The Secondary is in Standby (Read Only) mode. My assumption is that a DB in Standby Mode from Log Shipping would cause an in place upgrade to fail.

    You're not a powershell expert so why would you want complicated, involved scripts to do this instead of the GUI???
