Yup. Copy only full backups just don't reset the differential base. Differentials (unlike logs) are based on the last full backup that ran.

Single drives, no RAID? If that's the case (and they're the same size) I'd probably prefer to set them RAID 1 (for redundancy) and put all files on one drive....

Is the log file present where it should be? Is the drive online, etc? What's the state of the database?

Depends. If the table has a clustered index, then the clustered index strucure is the actual table, so you'd talk about fragmentation of the clustered index.
