I have run into problems with FTI not showing up in the Enterprise Manager. I have found that when this occurs it all still works with Query Analyzer. It's a real pain, but break into BOL and manually run the full text indexing commands.
Sometimes when you do that, the FTI options in EM will reappear. Sometimes they won't and you'll have to keep doing everything with Query Analyzer.
