When you say deploy the package, do you mean deploy to the file system, SQL store, SSIS package store or SSIS catalog?
If you are just trying to deploy a single package and not the whole solution or project it should not matter. You can just deploy a single SSIS package and it does not affect the previous packages at all unless you are replacing anything.
