In Administrative Tools -->Services, I could see SQL server's services running and also my application's services running, but once I open SQL Management Studio, it stops my application's services (both server and client services). What could be the possible cause for this.

Management Studio doesn't automatically do anything to services. If you stopped the SQL service, it's possible the application depends on it and would stop, but running SSMS wouldn't do this.

No, SQL services are still running, just that my application's services are stopped after opening the SSMS

I agree with Steve. There is no reasonable way that SSMS could be the cause of this (I can think of one unreasonable way, but it is extremely unlikely).
I would have to guess that either 1) its a timing coincidence, or 2) something in your Client/App services is shutting itself down when it sees SSMS startup.
Of course that seems crazy too. :w00t:
