We have two SQL Server 2008 R2 STD installations one will be primary (active) the other secondary (passive). There are two existing databases with the same Filegroup name and different File Names on the primary database. We used the Wizard-GUI to establish Log Shipping and on the secondary server the Filegroup and File Name is the same for some reason this results in Log Shipping failing when we try to restore the second database using a duplicate Filegroup name on the primary database.
Is it normal for SSMS to change the File Name from primary to secondary databases?
What can we do to get past this issue?

It's not clear what your issue is. If you used the GUI to initialise LS why are you trying to restore the secondary database?
Detail the exact steps you have taken so far

Also, if you could post the error from the SQL error log that would be helpful.
