Because every timne SQL Server agent starts it writes the entries in this file. Now if this file is being used by some other process which is not leting the sql server agent to use it for writing, SQL server agent may fail to start. Have a look under Logins, and check that the SQL Server Account is there, or that a group of which it is a member is there.
